We use blue color for our FreePBX instead of green (changed CSS) - Is there any way to perserve the CSS after upgrade of FreePBX?

version 2.9 allows you to specify either a different CSS or a custom CSS that will get listed after all the others which would let you override specific styling while still maintaing the base of what we provide as well as future upgrades.
