Is there anyway to make a specific extension exempt from being spied on? I have managers on that should be allowed to spy on calls, but I need to make Owners exempt from this for obvious reasons.

If you install FOP2 it allows you to set permissions per user, including SPY. Then you can simply turn off the FreePBX chanspy feature and use that security mechanism.
