Cannot remove Tampered File(s) message

On upgrading the framework module to version 14.01.14 I received the message that 660 files have been tampered with. I have removed and reinstalled the framework multiple times. I have since upgraded to version 14.0.1.20 and continue to receive the warning message.

I have most recently run the command

You have created a symlink of /var/www/html/admin to somewhere else. The only way to do that is to move the ENTIRE /var/www directory, not just admin.
